摘要:
目的基于生物信息学筛选铁死亡参与溃疡性结肠炎(ulcerative colitis,UC)的核心基因,并预测中药治疗。 方法利用基因综合表达(gene expression omnibus,GEO)数据库筛选UC差异表达基因;通过常用的中文及英文数据库检索铁死亡相关基因,然后绘制UC差异基因与铁死亡相关基因的Venn图,取得交集基因。通过STRING数据库对交集基因进行蛋白相互作用分析(protein-protein interaction,PPI);借助Coremine数据库预测潜在治疗中药,筛选出具有调控细胞铁死亡防治UC效用的中药,最后对得到的中药进行归纳。 结果共获得UC差异表达基因1355个,其中上调基因796个,下调基因559个;获得60个铁死亡相关基因;与铁死亡相关的UC差异表达基因共8个,分别是CD44、DPP4、LPCAT3、PTGS2、SLC7A11、ABCC1、HMOX1、ACSF2,其中CD44在PPI网络中度值最高;预测得到的中药多归脾经、胃经,功效多属于清热类、补虚类、活血类,其中黄芩、三百草、牡丹皮、人参、生姜、干姜、五味子、丹参、木香、三七等中处于核心地位。 结论黄芩、人参、丹参、三七等中药可能通过干预CD44蛋白的表达,调控细胞铁死亡,从而发挥治疗UC作用。
Abstract:
ObjectiveTo screen the core genes of ferroptosis participated in ulcerative colitis (UC) based on bioinformatics and predict the treatment of Chinese medicine. MethodsGEO database was utilized to screen UC differentially expressed genes; the commonly used Chinese and English databases were applied to retrieve ferroptosis-related genes, and then the intersection genes were obtained by drawing the Venn diagram of UC differential genes and ferroptosis-related genes. PPI analysis of the intersection genes were performed through STRING databse; the potential Chinese medicines were predicted via Coremine database, to screen out the herbs with the efficacy in preventing and treating UC by regulating cellular iron death, and finally to classify the obtained Chinese medicines. ResultsThere were 1355 UC differential genes, including 796 up-regulated genes and 559 down-regulated genes; 60 ferroptosis-related genes were obtained; and eight UC differential genes related to ferroptosis contained CD44, DPP4, LPCAT3, PTGS2, SLC7A11, ABCC1, HMOX1 and ACSF2, among them, CD44 had the highest moderate value in PPI network; Chinese medicine obtained in the prediction mostly entered the meridians of spleen and stomach, with the efficacy of clearing heat, tonifying and promoting blood circulation mostly, Huangqin (Scutellariae radix), Sanbaicao (Herba centaurii tendonis), Mudanpi (Moutan cortex), ginseng, ginger, dried ginger, Wuweizi (Schisandrae Chinensis fructus), Danshen (Salviae miltiorrhizae radix et rhizoma), Muxiang (Aucklandiae radix), Sanqi (Notoginseng radix et rhizoma) are in the core position. ConclusionChinese medicines including Huangqi, ginseng, Danshen and Sanqi could play a therapeutic role in the treatment of UC possibly through intervening the expression of CD44 protein and regulating cellular iron death.
